At Seedskadee NWR hunting seasons usually occur between September 1 and mid-February. Hunting is permitteed for select game species in accordance with state regulations. The most common species hunted are Mule Deer, Pronghorn, Greater Sage Grouse, Cottontail Rabbit, ducks, and Canada Geese. Other species which are open to hunting under State regulations include Red Fox, Raccoon, White-tailed Jackrabbit, American Coot, Mourning Dove, Sora/Virginia Rail, and Common Snipe.

Certain areas are closed to hunting to protect Refuge facilities and to provide resting and feeding habitat for migratory birds. Areas closed to hunting are clearly posted with "No Hunting" signs.

A voluntary avoidance program was instigated in 1997 to reduce hunter disturbance of wintering trumpeter swans. Hunters, as well as the non-hunting visiting public, are asked to stay at least 400 yards from swans. Winter is a critical time for swans which rely exclusively on food resourced located in the open water sections of the Green River to meet their energy demands. The river also provides a critical resting (loafing) area for winter waterfowl, especially swans. Less disturbance helps swans to reduce their overall energy demands.

The U.S. Fish & Wildlife Service cooperates with the Wyoming Game & Fish to survey and manage wildlife populations on the Refuge and to enforce Federal and State regulations.
